You can reduce cloudiness of the fragrance by adding with polysorbate-20 (same percentage) but you should replace yucca oil with something water soluble. any oil added above 0,3-0,5% causes turbidity that can be seen by eyes.

yes, honey is a self-preserved material. depending on the % you use you may not need any preservatives. the other issue is the water rate, if the water content is high you may need one. best way to understand it, do a challenge test.

It has low polarity, makes hard to be solubilized in water. You can add some solubilizer like polysorbate 20 if cloudiness is the only problem

However tocopherol can act like the antioxidant you need but it will change your organoleptic properties like odour, color etc. I think what you really need is something like Oxynex series from Merck KGaA. For bubbling problem you probably should check cloudiness point of your solid materials from your oil phase. In order to do that please heat your oil phase over 10 centigrade degrees more than the temperature everything is completely melted mix for 1 min and start to cool down. When you reach the temperature that oils start to get cloudy this is the point you need to stop mixing or homogenized. Unfortunately mixing too much does not makes the best final product. If it still has some bubbles you can vacuum the rest.

Yes indeed size matters. A lot of macromolecules are not able to penetrate deep epidermis or dermis so lots of companies gave up collagens elastins and started using their fragments aka peptide molecules. If you are dealing with macromolecules maybe you can try penetration enhancers like propylene glycol, oleic acid, limonene etc. They will enhance performance of your product but it will be lower than smaller molecules anyway. What’s more important is this question: how deep you want to have this molecule?

You could use grape polyphenols as well. Or you can check Naturex.com to find natural colorants like carotene etc.
